Well Yuushin wanted to have sex with Miyu since forever ago and now he's got enough confidence to get his way, and Miyu doesn't really mind, so this was coming one way or another.

This, or at least something along these lines, is the point of this sexual encounter. While Yuushin is in love with Miyu, and with this Miyu specifically and not the fascimile of the real Miyu she's trying to be, or at least he is physically attracted to her, so his motivation and his, uh, romantic side is pretty clear cut; meanwhile with Miyu, while I can't claim that there's absolutely no feelings of affection from her towards Yuushin, she can't exactly consciously reciprocate his advances. She still does not see herself as a real person and doesn't think of her own happiness beyond the goal of finding the real Miyu's murderer, so she doesn't mind using her body to keep Yuushin under control; until recently, casual flirtation was enough, but Yuushin kept escalating, and so she gave in.
