Turns out fat man lost some of his memory. Iruka calls Fat Man "dad". Midori is seen digging her nails into her palm at the end.

I've tried to take a look at the last pages several times but no, the one who's digging her nails into her palm isn't Midori since she's completely absent in that chapter. This is Buta's (fat man) daughter, Ruri, who was introduced a bit earlier. And if I understood it correctly she's also Iruka's wife hence he is Buta's son-in-law.
You also missed some other important parts like how it was implied that

Ao is the next target to be erased from Nezumi's memories but it will take some time or that BOTH Buta and Nezumi don't remember each other (the former don't even remember being yakuza's boss and stuff that happened at least 13 years ago) or that Iruka is the one who's conducting the memory manipulation stuff

Yeah. I was foolishly going from memory and light skimming, so I forgot about the extra foreshadowing in 45, or that Ruri existed. (Taking more than a cursory glance makes it very obvious, doesn't it?) As for the other memory stuff, I don't think it's all that strange given everything. Clearly Nezumi was already under some kind of brainwashing, so her not remembering Takuma wasn't really worth note, I guess. Maybe as a point to reinforce the selective brainwashing? I doubt anyone would be surprised to know that Iruka was behind it either. My bad though, my cliffs were too sheer!

Yeah, going from memory, he said something like なんでキミがいるの？right? That isn't really something you'd say to a random intruder, huh? Something else about Petro: Can we assume that those were his eyes back in chapter 34? If so, he witnessed Nezumi murdering someone (again?). It always bothered me that Nezumi had no idea (or no reaction) that someone was there...

Cool that Midori is getting some moments of humanity, just wanted to be a normal girl like anyone else, but you gotta be careful getting so close to a or we're gonna have another messiah moment.

I think not pulling that trigger might be a regret later. But I guess I'll find out one day.... Some day.... Years even.
