Why didn't Vegapunk tell Bonney this sooner? Honestly, the situation could've been different and less dire if he had.

• Kizaru wouldn't had been able to take command of them from Sentomaru, since Bonney would've outranked him, meaning that the mechanical seabeasts guarding the island wouldn't had been destroyed so quickly and could've kept the Marines at bay longer
• Even when the Marines make it on land, they wouldn't be able to tread easily as they did, as they would get attack by the Pacifista
• Even When Saturn showed up on the island, he wouldn't be able to stop the Pacifista as they would still follow Bonney's command over his, and he would also be constantly attacked by them
• With the Pacifista constantly attacking the Marines and Saturn, the Strawhats wouldn't had found themselves surrounded by hostile forces (the part where Saturn and the marines had them surrounded) and could've instead better rallied themselves.

It's the trump card and would paint a huge target on her when Vegapunk wants her safe and away from the danger. Vegapunk hoped for subterfuge and quick escape over fighting the Marines directly.

Even if that's the case, the only person who would've been able to get close to her would've been Kizaru (and maybe Saturn, but it depends on how his teleport power works) and he would have to get past Luffy first. Not to mention that Vegapunk could've had Bonney gave the order before Kizaru even engaged Sentomaru, which would have left the Marines (and Saturn) none the wiser. They would only know that someone outranks an Elder, they wouldn't know who it was. As it currently stands, not only do they now know for a fact that Bonney outranks an Elder (which effectively paints a target on her back), but also she was nearly killed by those Pacifistas.

Now while Vegapunk hoped for a fast escape, he should've been prepared for the worst the moment when he realized York betrayed him and the others. Anyway, hopefully there's further clarification in the next couple of chapters, because it just seems like a lot of the struggle they went through could've been greatly reduced if the Pacifistas had stayed on their side.

I'm not sure about that. He didn't seem to realize that Vegapunk didn't actually put a bomb inside Kuma that would explode (despite him knowing that Vegapunk was fond of Kuma) nor did he connect the dots between Kuma's ability to still act (albeit limitedly) to defend his daughter to be something that was linked to Kuma's being a Buccaneer, despite Saturn knowing about the Buccaneer and Vegapunk figuring there was a connection. So again, as long as it wasn't done in front of Saturn, he wouldn't be able to know who gave the Pacifistas a command.
