Nah, the author just colored her hair differently based on the viewing angle and the hypothetical light source of the panels.
Their disguise is literally just a pair of glasses, with FMC also tying her hair up in addition to putting on the glasses, meanwhile MC literally just takes off his glasses.

She doesn't realize it immediately, but she realizes it before he does. I. e., she doesn't realize it when they first meet, but in the prologue (which takes place later), she knows.

I don't really understand how he won't notice their the same person with this progression. He should at least recognize that the "two" of them look similar, and that the school version is doing literally the exact thing he told the work version to do.
