There was some implications earlier that the Professor's chasing after a childhood crush with these girls, given the photo Mary found and how the Professor was saying it was because of that girl that they were made.
I'm assuming Dolly was put in storage for not displaying emotion, this new girl was written off as destroyed in the cave in in this section of the lab that she probably caused in an overly emotional fit, and Mary is the most emotionally stable but also given lower spec weapons to avoid another accident.
