MC realizes he's gay or bisexual, and even after learning everyone else was a girl, just starts dating a guy.

I think the best ending would be for one of the girls to get outed as a crossdresser, be told they will get expelled as it's an all-boys school, and then all the girls to come out in solidarity, revealing that everyone was a girl all along. After this, the school would switch to an all-girls school (since everyone except the MC is one), and the MC to be the one crossdressing to stay enrolled.

All I have is Tamer wa Gomi. It's an overall mellow story with pretty illustrations about about little traveling adventurer. No romance, but there are a bunch of badass big bros. There's also an anime of this.

Hatsukoi Zombie has a crossdressing girl win but it's a far more ecchi series(still found it very enjoyable though but it has been a few years) and the crossdressing part isn't a huge focus(although why the character is is) there's also that one cute butler manga that I don't remember the name of right now but MC finds out the secret pretty fast(and again it's more ecchi) like first chapter fast
