While I agree with most of what you are saying, there is also a very important detail you are forgetting. He already has been and still is building his network. He has a group of people who unquestionably trust him, and just now build more connections with not only those adventurers he saved, but also with every shipyard worker, sailor, and merchant by killing the ship destroying bird. Any smart noble would know never to piss off the merchants. And by ordering the killing of their "savior", it would easily piss them off immensely. The guild also would see him in a good light as he has made an area where important herbs are found, much safer. The best thing going for him also is that for both creatures, neither the guild nor the merchants had to pay a cent to get him to do it. Now, will some not like him regardless just because he has taken in twins? Yes. But there will certainly also be those who don't care about the details of his background. Money speaks, and MC just dropped a large sacks of gold on each of these group's front doorstep.
Additionally, it does not seem like a good idea for a kingdom to officially issue a hit on a person. For one, they don't know who he is. The info broker wasn't fully sure it was even him until he more or less revealed himself. They primarily are after the girl. But that is the issue. She is with MC. MC is now the people's hero. And people tend to associate those who are close to each other as having similar intentions. They also have a good excuse for her actions on the highway. She was testing to see if they could deal with these threats themselves, or if they needed to intervene.
The only real difficult issues left are the actions with the fort, and the deal with the twins. However, the fort could become a grey area since both sides are not giving out much of the details of what went down. And with MC being a hero, the people may start to think something was done to wrong him by that fort. The government obviously will never release the full details as it would immediately destroy any trust that the public has towards them. The amount of recruits would drop immensely as well, requiring the government to force people to enlist, which would only make matters worse. Who would want to join a group to just become a magic battery for a selected few individuals, knowing they fully intend to drain you to the point you die? So the government may actually try to just let this one fall out of public interest completely.
Another good thing is that he has demonstrated his support for the current country/kingdom even after what was done to him. So the King may take the chance to strike a deal with him. He won't further interfere with his daily life as long as MC keeps a generally low profile about his "family". While in return, MC has to deal with the bigger threats to the territory, like the Red Eater or other dangerous creatures.
