Even cleaned bones let of a smell that those who know what they are looking for can detect. (especially sniffer dogs)
But putting something in cold conditions like a freezer can often neutralise the smell or at least lessen it.
This might also be because freezers are mostly air tight.
As for why he would keep them, most people keep trophies of their precious memories.

Not from my knowledge that mostly comes from crime dramas and podcasts. Maybe just likes to feel them being cold.

well, i suppose the points moot when supernatural stuff is 'canon' in this series to where they might actually be able to talk back to them lol, or simply a dramatic reveal, tho a teenage boy having a skull in his room doesnt seem too outta place if it's decorated

Both Airi and her stepfather are more urgent targets with Airi being at the same time the most dangerous to her, as seen before, and the easiest to stage a suicide for, as she would have a motive from a third person's point of view.

MC going after Airi now would be bad though, it'd be very easy to connect her to Airi's disappearance. First Airi's friend disappears, and she suspects MC, then she also disappears shortly after. MC would be caught before she can even say another word. Her stepdad is also a bad target, she cannot just kill him because it'll be really hard to cover up, unless creates a really elaborate plan to make it pass off as an accident. So this guy from the accident might be the "safest" target to go after for now.
