Well, that's the diference between the System that the Architect made for Jinwoo, which was to prepare him as a sacrifice to the former Shadow Monarch, and the current System Jinwoo made for his son, it's not there to tell Suho what to do, it's a tool for him to use, it changes and adapts depending on Suho's decisions and situations he's in.
