For Part 1, there are 4 arcs.

1. Yggdrasil Labyrinth, WN chapters 1-10 (ends when he leaves the Labyrinth)
2. Village arc, WN chapters 11-42
3. Capital arc, WN chapters 43-64
4. Nenemoa arc, WN chapters 65-70

The big bad of Part 1 is Alfirk.
Part 1 ends after the fight against him.
Vigan reappears in the 4th arc as part of the fight against Alfirk.
Neither of them survive said fight.
The person who experiments on humans that was shown with Nenemoa at the end of Chapter 4.2 was Alfirk.
Nenemoa dies right after Rei arrives (yes, she was experimented on and her death is Alfirk's fault).

The author changed the title for Part 2 for some reason, so it's considered a separate series on syosetu.
I can't give many details for Part 2--I haven't read it, and I'm not sure I'm going to.
It hasn't been updated for the entirety of 2023.
It currently has 83 chapters and stops in the middle of an arc.
NOTE: if anyone wants me to put these tidbits about Part 2 inside another spoiler, let me know and I'll do so.
