Here is my take on this thing

the androids got a life of their own and began to kill humans after the nuking. Right now the bots sees humans as something to keep in shelters and anyone who goes out is killed. Those androids must be bugged or some thing. Since the lead lady android is older, her system might not be advanced enough for the bug and she is still obedient to that 3-rule thing.

According to Serene, the three laws were discontinued, later models didn't have them, no bug required.
