Wow, turns out one word can have many meanings, how do I know which one I should use?

Context.
Pretty sure the context allows for both meanings here. The semantic difference between funny and interesting is pretty vague in this situation anyway.

You must be kidding me if you think "Funny" fits the context. It doesn't look like he's having a laugh here. Besides, I'm 87% sure that the main reason they use "funnier" is because of this panel

"This is going to be fun" and the guy tries to persuade the girl by saying "yes, but it's going to be more fun if you don't tell him." And the team's Editor/Proofreader perhaps saw the text (on google doc, without the pic, as some scanlation groups do) and thought "Wait a minute, "more fun" is not good English. I gotta change that to "funnier."" And that line goes to the typesetter, who would copy paste the lines onto the pages perhaps without reading them or simply didn't want to bother the Editor/Proofreader, and the chapter is given to the quality checker, before being uploaded.

Mistakes happen. I simply pointed out that Omoshiroi doesn't necessarily mean Funny.

You didn't say 'necessarily', which is the main reason I corrected you. And I think you're being overly pedantic with the translation.

The difference between "omoshiroi does not mean funny" and "omoshiroi does not necessarily mean funny" is important, because it drastically changes the meaning of the statement. So it's not pedantism.
