Did they ever explain why he's exchanging the floors? I know he can, but I never got a feeling that I know why he is setting up this really complicated floor exchange plan. Does it allow for more variety in the levels and monsters per tower?

No and there also seems to be no logic to it either.

He's moved the tree to a tower that can't store the daily output from it, so unless someone transfers it twice a day they are at a loss.

The elves had been in a secluded hidden village and after migration to the tower they where even safer as the only access to the floor was a secure warp gate, now they are on the first floor with a large door to the outside, in a tower that can bee seen for miles. (Vampires look to be next so the other two will end up in the same circumstances)
I get that the lower floors are worthless for adventuring due to monsters being higher levels outside of the towers, thus habitation is the best use, and having the elves on a lower floor is safer, but he did it wrong.
If a floor isn't merged or connected by stairs/gate its inaccessible; the elf village should have been a few floors up, with only a gate connection to the main tower like it had before. While the first floor should have been a staging area with a teleport to the combat floors. This puts their village on the safer lower floors, enables more low floors to be merged later, all while still keeping the high level of security, and keeping the high level floors available for monster hunting.
