I am always impressed by how many of the so-called "good guys" behave like low-level thugs, yet the organization as a whole manages to maintain its facade. History offers several examples of this phenomenon, but it still surprises me. Acting in the name of a supposed "greater good" doesn't doesn't mean you are not an asshole as a person. Many such cases in this manga.

In the manga, the Oni vs. Momo war is pretty secret. No need to keep up a farce if the public doesn't know anyway, as long as the soldiers fighting believe they are righteous, they will do anything to destroy evil.

In the manga, the Oni vs. Momo war is pretty secret. No need to keep up a farce if the public doesn't know anyway, as long as the soldiers fighting believe they are righteous, they will do anything to destroy evil.
Secret or not, even among themselves there has to be a significant number of people with enough common sense to tell that they way they are doing things is wrong even if they believe what they are doing is justified, or so I would like to believe.
Let's say I think the oni should be eliminated, would I go out of my way to make them suffer or be an asshole to them or my subordinates? No, I would make it as fast and painless as possible. Not only is more efficient that way, it's more humane, which one would think should be a priority for the "good guys".
Even if you take the "ends justify the means" stance, their methods still come across as inefficient and unnecessarily cruel. Letting assholes take leadership roles isn't exactly great for morale or the chain of command either.
I might be forgetting some plot details at this point, but that’s how I see it.

The thing is most Momotaro are indoctrinated since birth that Oni are lower beings that don't deserve human rights and need to be exterminated. And when humans facing those we think are inferior, there is a tendency to act cruel in a sadistic way to them. History has proven that really well with how Americans treated their African slaves, Christians treated those that didn't share their faith, etc. When the French colonized my country, they treated my people as if we weren't humans and did far worse things than what were show in this manga. It is the same case here. Remember what Mudano said back in Nerima arc? Oni need to be strong and fight back until the Momo acknowledge the Oni as equal beings. The Momotaro are just like religious fanatics who are so brainwashed and need to someone to punch to truth into them.

BTW, there is a reason for how these guys treat and sacrifice their subordinates. It is an important plot point. If you paid attention, you can see that the leaders , Gin and Kokuryo, are acting in a desperate way, like they have to win at all cost and can even throw away their life.
