I wonder if the rule against letting youkais meddling with the Human Village's power balance also apply to the nonhumans like Miko and Byakuren.

It might not, but even if Miko's side can be excused during the fights in Hopeless Masquerade and Urban Legend in Limbo since the one fighting are technically superhumans and not youkai, Byakuren's side is 100% youkai, right? There's also Nitori the Kappa, Koishi, and Kokoro. It's hard to say that they're not really meddling considering the scene they've caused.

Actually the problem is that Mamizou is pushing Reimu's authority without her noticing how bad that is in the big picture mostly because Reimu acts only on intuition and her intuition is still not pinging what is happening as a problem, but if Mamizou can do what she is doing with impunity other youkai will jump at the opportunity to do the same and those may not be as "harmless" as the tanuki here. What I am assuming now is that Reimu's intuition lead her to let Miko do her thing and see what happens from there.

Ofc Mamizou pushing her influence too far at worst would lead to her getting a gentle beatdown (by Reimu, Marisa or Yukari) and the status quo maintained, this is Touhou after all, but what Mamizou is doing is dangerous in the sense that she is extending her reach into the human village probably over the limit that it is acceptable to the other factions (see Marisa and Miko this arc) and thus will encourage others to do the same and turn the village into a warzone. This was what worried Reimu about Gendontei at the beginning of the series and made her keep an eye on Miyoi and now her fears are coming into fruition.
But it is harmless? Animals steal food from houses all of the time, plus Mamizou said they targeted rich houses that wouldn't miss it. Mamizou probably helped Reimu by positioning her as an opportunistic huckster rather than a complete fraud, as her charms did not work on getting rid of the tanuki. There is no rule saying youkai can't fuck with the Hakurei shrine maiden, if there was Kasen would be public enemy number one for making Reimu more powerful. The youkai seem to be allowed to do whatever in the human village as long as they don't get caught. BunBunMaru Human Village edition massively increases the tengu influence on the village, but everyone just assumes Aya is an eccentric human and like 1 of 10 other humans with in depth knowledge of youkai.

To be fair, as long as they maintain the status quo, there isn't really a "rule" against the power balance. That's why Incidents happen and then Reimu resolves it.

I figured out the ending of this series.

Miko gives Suika and Mamizou an ass whooping and tortures the existence of Geidontei out of them, at which Reimu plays her hand by shutting down the place herself, gaining back Human Village Social Credit +100. This pisses off all the youkai (if “all the youkai” consists of Miyoi, Suika, Mamizou and Aya) so Miyoi decides to coerce Reimu to open her bar directly in the Hakurei Shrine, which somehow all the locals back in the village are completely fine and happy with this and gives Reimu enough donation money to extend her gohei by about 2.7 centimeters.

At least one person somewhere in the arc says something along the lines of “the boundaries between humans and youkai shall never be blurred” and then proceed to reenact the Jim Crow laws, feudal Japan style.

ZUN will go on to specifically cite the 18th Amendment as his main inspiration for this part and will state that this will justify spending every ounce of money made from the upcoming 20th Touhou game on more alcohol. r/2hujerk will go feral.
