Lily should rightfully distain the perpetrators for unjust violence, but distaining an entire race for fighting back against their races oppressions is an absurd thing, and the author is writing in such a way that Lily is some how good for not fervently hating Godhand. "We will never understand each other" is just a reductively stupid thing to say to a situation of two people in entirely different situations.

Didn't Lily's parents expressly treat elves well only to be betrayed and get the entire village that sheltered the elves burn down? It's not like Lily is prejudice is shown to be good thing so I don't know how you got that from the story.

Firstly, homophobia? You mean racism right? Also I will add my opinion which is that I find Lily and Godhand mini arc well written. They are aware that their situation is different hence the "we will never understand each other" but still has a fear (its actually fear and not hate that causes the distrust) due to the trauma of having lost their precious ones due to the other race. It depicts reality, where we blame an entire religion or culture for the crimes of select few involved in them. You are right, it is still wrong to blame the whole race but that's what the writer is trying to express with them gaining new perspective of each other.

Yeah, this is just a joke, nothing serious. Obviously people would be uncomfortable when they wake up surrounded by half naked people after excessive drinking, especially if they're not attracted to said half naked people. A gay dude waking up surrounded by half-undressed women would be in an awkward and uncomfortable situation too.
If anything, this joke simply portrays excessive drinking in a negative light.
