That's kinda what they do in warhammer, but there magic energy comes from space hell, and an unsanctioned one is an easy target for demonic posession, for example. Being a second too slow on the trigger might mean a start of a demonic invasion. And these mages so far don't look anything like that. They can be reasoned with, and power doesn't come with endless wisper from beyound. So why?

When you want to catch all the mages, you incentivize normal people to snitch on them and don't nonchalantly reveal that they can and will be shot for any reason. Even SS acted with more subtlety. We've seen those magic tools of theirs, and the way they round up witches and the likes, we can infer that they are capturing them so that they can extract them and use their powers for themselves.
