So Bill is a Nidoran here. And every pairing is getting something but still almost nothing for Chinatsu x Akari.

I'd like to reassure you Kaosu-sensei, but! As far as I've read in the raws I really haven't seen much of Akari and Chinatsu... Well, I'm still far from completing the 740 pages... Perhaps there's still hope?
Oh yes, as it turns out Bill has managed to fuse himself with quite a few Pokemon over all his official appearances and did manage to turn himself into a Nidoran once, though I suppose that Kyouko should be grateful that the Gen 1 sprite wasn't taken too literally, or it might've been a Rhydon popping in on her unannounced!

This is cute, but Kyouko is being depicted as if she's like Sakurako. Kyouko is a natural prankster, but she's very intelligent, which is why she routinely gets the high score on examinations after cramming on the previous night.

Kyouko is being depicted as if she's like Sakurako

I'm not saying every character here is depicted exactly like in the original, but for what it's worth Kyouko is depicted as being the most out of her element in this world, especially because Yui decided to basically tryhard on her own to get this over with fast, which makes the rest of the crew disoriented.

Which itself does not conform to her character in the original series. Chinatsu would be still more out of her element and should be the character faring least well, because Akari has her pure heart to sustain her.

If Yui confronts Dewpider, Araquanid, Galvantula, or perhaps especially Spinarak or Ariados, then she's in huge trouble. If she thinks of Galvantula when confronting Joltik, that could be pretty bad.

I wouldn't worry too much about Kyouko, her intelligence and ability to adapt and accomplish things in a short amount of time will be very important in the near future! Though as for Chinatsu, considering her particular artistic 'talents' I don't imagine it would be particularly difficult to faze her, plus she's the only member of the Gorakubu who actually has a bit of experience with real Tea Ceremony, so she ought to have a decent composure. Though, frankly, none of that matters when you have tunnel vision for Yui-Senpai, I doubt she's even properly realised it's another world yet!
My biggest concern is if anyone remembers who the protagonist is...

That's good, but still up to this point she's been playing a rôle that's out-of-character for her. I understand the desire to have someone in that rôle, but the original Yuruyuri character who would fit it would be Sakurako.

Sakurako also has another desirable trait for such a story. Specifically, she is admirably courageous.

[Chinatsu] ought to have a decent composure. Though, frankly, none of that matters when you have tunnel vision for Yui-Senpai, I doubt she's even properly realised it's another world yet!

I wasn't opining that Chinatsu should be especially disequilibrated, just that she is the least well suited to the situation amongst the four who have been transported. Yui is reliable in dealing with anything but spiders, and has been made an expert at Pokémon; Kyouko is brilliant; Akari's heart is pure. Chinatsu has the least going for her.
