It's important to remember that he is not casting the spell himself, but using a magic tool. This means that the imagination used for the spell needs to have been imbued into the tool itself and is not entirely malleable to the situation, as anyone can use the tool not just people with the magic themselves. If he was to cast the spell himself I imagine it'd be theoretically possible to account for that, but he'd need to have the right imagination and understanding which may be tricky if he needs to have a full understanding of how the boat is moving at all times to maintain it. Heck, the spell as it's currently constructed might even hinge upon the idea that space fully 'stops' within the barrier, and trying to accomplish something more relative may require crafting a new spell entirely. Why can't he lock it relative to the ship. So, it can't be moved on the ship's deck, but it will move with the ship.
I understand them not getting into the more cosmic elements which raise questions on this front as since it's not confirmed that's happening here, it'd probably be very hard for the residents of this world to believe, and explaining it to Aura may inherently even make it impossible for her to hold the proper image in her mind to ever cast a space isolating barrier ever again which would raise problems both immediate (make the creation of such a magic tool impossible) and long-term (as she could not use such magic to keep herself safe in the future). This sort of magic has also likely been used before, otherwise Aura would not trust it to keep the MC safe, so it's relatively proven that such large scale factors do not change it, instead MC focused on the fact that this magic probably hasn't been cast upon a boat (due to how difficult concentration would be there) of large enough size where this would be a problem and proposed theories that, if correct, mean that he needs to be careful how he uses the magic. This tool is largely designed for his use once they actually reach the Northern continent anyways so taking these sort of 'worst case scenarios' into and treating them like truth (since there's too much at stake to do scientific experiments on the veracity of these concerns) seems reasonable here I'd say.
