Honestly, I kind of expected that to be her motive behind killing them, it was heavily implied she didn't like 001 leading and changing them at all and that many wanted 002 to be the leader, either that or it was a mistranslation at that time and it was just her( I'm talking about when 006 explained why 002 was dangerous when he first appeared). So by killing them not only she would make 002 their leader and subsequently she would be the second in command, but also she would be getting rid of 001 by framing him and potentially getting him killed by other numbers if he survived his escape from the camp. That aside whether she really loves 002 or just wants to control and manipulate him, which by the way she seeks power wouldn't be a surprise neither.

She was in a prime position to tie him down. As it has been clearly shown she posesses combat abilities close to Ijin and 002. She most definitially could have held him there untill the rest of the numbers caught up and then kill him. But as shown in the chapter she lets him go so your logic is clearly flawed.

Anyway I agree with bakanisan that 003 is just spouting nonsense to get the 002 to join her.

You are remembering correctly, yes. That was the first thing I thought of when this arc started - it's a "not again" thing for his family, because damn, the odds of such things happening twice in a row are infinitesimal.

She let him go at that time because she never expected 001 to survive in the jungle. Not only her, even the higher ups in the camp didn't expect him to survive. If he died in the jungle, it's perfect. She only needed to frame him as a traitor for killing the numbers. If he survived, the numbers and the camp will surely come to kill him (in which later, it also miserably failed). As long as 001 is out of picture, she already accomplished her purpose.

Little did she know, 001 was still alive, operate as Jin for 5 years, and managed to get home to Korea. Heck, they even had scuffle twice, and yet 003 never realized the one she fough is actually 001.

It seems, when they were in tbe camp, 001's presence change a lot of things in the camp and 003 didn't like that. She prefers that the number were lead by 002. But even 002 were folded by 001's charisma and acknowledge him as the leader.
