If she really felt that way she would have killed him when he tried to escape the camp.Honestly, I kind of expected that to be her motive behind killing them, it was heavily implied she didn't like 001 leading and changing them at all and that many wanted 002 to be the leader, either that or it was a mistranslation at that time and it was just her( I'm talking about when 006 explained why 002 was dangerous when he first appeared). So by killing them not only she would make 002 their leader and subsequently she would be the second in command, but also she would be getting rid of 001 by framing him and potentially getting him killed by other numbers if he survived his escape from the camp. That aside whether she really loves 002 or just wants to control and manipulate him, which by the way she seeks power wouldn't be a surprise neither.
