The author didn't include novel's epilogue in the manga. This is likely because before the epilogue, which is set four years later (Earth time or 1.5 years in the Special Area), there's a gaiden novel about life during those four years/1.5 years.

According to a screenshot posted by PanzerIVF, assuming that what is meant by side story is the side story/gaiden novel for season 1, manga author will be adapting the side story/gaiden novel into a manga. So, it's possible the author decided not to include main novel's epilogue now, but instead included it at the end of the side story/gaiden. Because from a side story/gaiden perspective, the main novel's epilogue is a spoiler.
