I understand why the churches are always evil in manga I just wish that occasionally there would be one that broke the mold and had a good church for once.
All of the following have positively portrayed Christian-like religions. Some have them on both sides (in the vein of, every part of humanity including religion has both good guys and bad guys).
Haibane Remnei - Very Christian-adjacent messaging, to the point that I suspect the writer is in fact a Christian.

A Certain Magical Index and related series
Type/Moon universe (the Fate series and related titles.)
Also, very marginal, but both Hellsing and Trigun have elements in them that are arguably on the "religion can be good" side.
Some Ro-Fan / Otome Isekai titles have religion as good guys, although (as is often the case in manga) they can be non-monotheist faiths dressed up like Christian clergy. A great example of this is by the author of "Apothecary Diaries", called "
Seijo ni Uso wa Tsuujinai (You Can't Lie to the Saintess" (actually, in that specific case it isn't clear what exactly is the religion, but from the theme of having women in a competition to be selected as 'saintesses', it's clearly not like an Abrahamic religion.)
