It is an old noble mindset.

If the noble (high-rank) were to be to be your godparent of your children and named them, then the godparent's name will be another layer of shield to protect the children. No other random nobles will mess with the children unless they didn't know their godparent noble name.

This troupe may appear in lot of any medieval manga, even the vikings use it as well.
But his father isn't a noble. MC is the noble, along with his wife.

Also grandfather connection > godfather. You're literally from that lineage/bloodline/household.

Tbh the scanlation group may have changed since start of the series, some important throwaway sentences may have been mistranslated.

In the intro chapters, Sawadi introduced Schenker as a merchant family who's in the middle of 'cultivating' their noble/mage bloodline, which requires several generations. Even without the Blackbeard reveal, this implies that Schenker already has noble blood which technically makes them nobles, but barely acknowledged as such due to their thin magic blood.

They're not barely acknowledged, they're not acknowledged at all.
Even the lowest of the nobles get stipend that's as much as the MC get from his business, by doing nothing.

I dont remember there being a noble stipend mentioned in the manga, except when Lola mentioned her stipend which I thought was basically military pension instead of nobility wage

No, Sawadi's mom is a lower ranked noble and mage, after having the kid she just left, she lives in the Royal Capitol now off the alimony, the Schenkers didn't get a noble title through her, just the MC's magic and the right to go to magic college.
