1/1000 with the current population would mean that there are around 20000 left in Tokyo. There would be 1 in every high school, more or less. Even assuming the population was decimated, there would still be a proportionally similar number left. 1/1000th is bad, but not "we've never seen one in our life" bad.

The idea that even without magic, a veteran who spent 20 years killing monsters, built like a tank, would be beaten by a dainty, similarly non-magical lady, just because she "was trained", likely for just a few years, is laughable. Everything else aside, weight alone, he probably has 40-60 pounds on her. Maybe more. But I'm sure he will get soundly beaten soon enough, for plot.
