It's gonna be kinda hard to follow the full story of the main series if you go the anime route. They only adapted Alternative, skipping over both Extra and Unlimited. Meaning you miss a lot of information about the background of characters, lore, and other stuff. In addition to that, I also heard the anime adaption wasn't very faithful to the visual novel (but I'll admit I haven't watched it myself yet).

But if you still want to start with Alternative, I would instead recommend the manga adaption since it's pretty faithful to the source material. It also includes addition material from the side-stories and further fleshes out characters from the visual novel that needed it. Plus it has more fan service when compared to the visual novel, if that's your thing.
