If you want my take... and this is PURE SPECULATION on my behalf:

Whatever caused the accident with the ship caused them to either leap forward in time as well as space and they somehow haven't realized it or they're in a different timeline/universe that's mostly the same but different. And this planet likely used to be part of the Empire, hence them having Empire-based tech that's older than the Empire (not really something that should be possible) and the Empire/galactic society either collapsed or the bugs won. And mystery lady is part of the Secret Society™ that's been keeping the truth about humanity and the planet alive over the generations.

Just my guess. It's kinda cliched but also interesting, so it sounds plausible to me given the information we have.
Alternatively, the early chapters establish how humans from Earth ran into identical humans from another planet and then kept encountering more and more, with research being done that it isn't just coincidentical evolution, but rather that they all are the very same species. This implies a "progenitor" of humans, a more advance race of humans that seeded humans to places or alternatively a completely different species that created humans. My guess is that he didn't jump in time, but rather ran into some more protected world by the progenitor race, whose left over tech has manifested as magic and whatnot. The "goddess" is either a renmant of that civilization or some hyper advanced AI still running its programming. The sudden assassin-OCdon'tsteal is propably a creation of said progenitor/ai to act as its agent, similiar to the clone sisters.
Mayhap original humanity lost to the bugs and the current humanity is picking up the pieces, including the war against the bugs.

While both time travel and progenitor have been used a lot in scifi, I think progenitor would be more interesting than "oh I travelled into the future" theory. Planet of the Apes and all that has been so over done imo.

I think this is good direction, the mangaka is trying to nerf our hero a bit instead of "nanomachines, son" everything.

Maybe the author decided to just briefly touch the nation building part and make it the alien is actually closer than they thought. Because the spy does know the tech but there is no way she doesn't know about the alien and why Alan does what he did. His plan is plenty sound for me but maybe it takes too long for her.

Kinda like SO3 halfway through they thought they can win when their mothership landed but then God decided to delete everything. Maybe the nation building plan is not enough, in this manga case.

This also may allow the mangaka to wrap the story, not mess with it too much and move on to next project. I swear Isekai/webnovel writers don't know when to stop by building unnecessarily. But this is just me being cynical 😗

What is this plot devolving into? Weren't they supposed to have constant communication with him? Like the fact they still act clueless baffles me, the AI should be able to keep track and listen in constantly.

Also, if this is some kind of a scheme and the mystery lady is part of the military, she basically committed an assault on a superior officer.
The prison he's in is so thicc that wireless communication is blocked.
But yeah, the drones should have captured the moment Alan got owned by the spy, so it's weird that Iris didn't notice.
Iris seemed to blame the back alley as the reason they lost track of him, but I don't buy that given how they have been using the drones to investigate taverns etc.

Familiar with the support AI, so high chance she's with Imperial forces as well, depending on how long Nanom has been in use. There were similarities in their suits right from the get go, but hers was slightly decorated, probably to help her blend in. To my understanding, Alan Corinth as a ship's Captain is a flag officer of the Imperial Navy, but his training should at least be on par with regular troops. This girl however, by comparison I'd say she would be the equivalent of special forces, maybe even black ops.

Also the “goddess” being able to do that was from the content written by the original author, so that ability was foreshadowed from a while ago.

The magic artilleries shown are basically:
Trebuchet/catapult thing that throws rockets (no I don't know why it can't JUST be rocket either)
And field cannon that use multiple people's mana to charge up.

Atm the defense side let Alois army shoot and take down the outer most wall (which iirc is just for appearance anyway)

Meanwhile on Alan side the mystery lady open Alan's cell and tell him "it's time to fulfill your duty"
(note that for how blunt she speaks, she still add 'kakka/your excellency' when addressing Alan)
She just annoying at this point. What are her deals? What's her end goal? Because so far. Along with your spoiler, she's all over the place.

The weird part is still who is the fake Cleria that's invading his mind and why they can't intervene if his mission really is to save Humanity on Aless (or whatever the planet's name is now, the name is inconsistent between chapters).

They stuck him in the equivalent of a Faraday Cage. It's convenient that they haven't brought FTL communication down to the tactical level, but then again, it's also a nod to basic physics.

The really dumb part of 50.2 is (if the MTL is accurate) the AI suggesting he can escape his cuffs by cutting off one of his hands or feet? I dunno sometimes. Such a throwaway of two frames.
It’s drastic but not the worst option considering what nanom can do, they can stop blood loss and block pain receptor. I doubt they can even reattached those parts within day (like our hospital can do).

As far as contrived ways to pose a threat to our main cast, chucking Alan in a faraday cage isn’t a bad way to do so. Though I think he should just be able to bite his lip and have the nanom eat the handcuffs. And the wall. And not having the drones automatically defend him is a bit silly, considering they can turn invisible.
As for the 100k troops posing a threat, we’ll see how well it’s handled.
i guess the girl has given up all loyalties to the empire and only live for money without morals on this planet now
We don’t know that, she may be working towards one Empire agenda or another without our knowledge.

The scene direction is kinda cinematic, but from a strategic point of view, it makes little sense.

Where along the timeline of Alan gets into the fight to Alan wakes up in a prison cell do communications break down?
Why does that not immediately cause all kinds of alarm to go off?
Also, Why did the Nanom in Alan's body apparently lose consciousness as well instead of recording information about everything and sending it out?
You can jam communications, but you need to be able to super deeply compromise their systems to hide the fact that communications are being jammed that you could just spoof everything being okay.

If their enemy has the capabilities to do this, they should be able to compromise all the defense systems of Alan's forces.

If your story has advanced technology -and a military setting where constant communication and surveillance would be key- in it, you just can't have some of the classic tropes like "Oh no, he got ambushed an captured and we know nothing about it" without starting to rip some holes in the setting.

He was a tech officer, his training is not even on the level of a regular Frontline soldier.
Why do you think he had to rely on Nanom for even the most simplest fighting/aiming?

The spy even mentioned that his skills were below a common soldier.

Nobody is talking about woke here. This is a hot potato situation where the author has abandoned work and mangaka trying their best to finish it, now they have to draw and write for it. Many can do pretty pictures but story is a different skill altogether. Even more so for webnovel when most author don't know to hold back and relentlessly power creep.

Y'all are nuts. A brand new character will take some time before actual plot is revealed. You seriously expect everything to be explained right away ? Let it cook.

There have been plenty of hints already thus far. She infiltrated his base cuz she knew how things work. She is not from around there since she knew about nanom tech, and she blocks the signal, and she's definitely a very experienced soldier, at the very least. The rest, you just gonna have to wait to find out.
