Since physical torture is a no go, the prince of the neighboring kingdom decides to mentally torture her instead.
She is placed inside a dark dungeon with no light source at all and time to time was feed with false news about what is happening with the war.
She was told that all her family members was executed but what really broke her is the news that Allen died during the war.
She then shuts soul deep inside herself and become vegetative for a period of time until her next birthday where Allen gifts her a sword (this all takes place after the rescue)

It probably activates based on perceived threat. The fairy in part 1 mentions how it activated for a split second during her abduction. Seeing as how she trusted her abductors until the sudden sedative soaked cloth that knocked her out, it wasnt activated long enough to protect her since she was knocked out and could no longer perceive the threat.

Meanwhile with this scenario, she is very much aware of their intentions and knows they are a threat.

As long civilian casualty doesn't go way far over military casualty, I'm fine with it. Bomb a high-polulation area with barely any military nor governance key area, you are asking me to show up at your front door with a flipping shotgun.

This was probably the weakest part of the story overall with the convenient anti rape hairpin. They don't do anything else to her till the end because plot requires it. Her getting caught in the first place was entirely too forced to begin with. Allen literally ignored the prince with the invitation which is %100 out of character for someone who knows the story so damn well.

That's the problem here.
Allen knew the story and depended on it too much.
So when something happened different from it, he couldn't think of it's oddity.

I mean, in the original game story. Ana losses the proposed duel and gets exiled. During which she gets abducted by the Empire, raped, mentally & physically broken and then turned into a brainwashed magical knight and ends up becoming the final boss of the game.

But because Allen diverted the cause by defeating the Prince group in the duel, and Ana developing feelings for him. The flow of events completely derailed from the original, and he believed that everything had been solved, as he thought that he had cut-off all possiblities that leads to the Civil War & then the Invasion of the Empire, and Amy had no cards to play.

That was his biggest fault, aka., not considering how big of a threat Amy was with her mentality of getting her story back on track with the game plot, and her goal to play the role of the protagonist.

He didn't expect that Amy would conspire with the Prince to fake royal seal & documents and get Ana kidnapped and shipped to the Empire, just so that Amy could trigger the scenario of Ana getting raped and turned into the final boss, which then she would defeat and become the protagonist of the story and live a happy life ever after.

Remember even if they can't directly assault her, both physically and sexually, they can still do everything else a they'd do to a prisoner, starve and basically not give her any base necessities. They may not even give her any potty time.
Just letting her tied up, soiling herself. that's still a very harsh situation.
