It is actually pretty wild for the teachers to be introducing makeup to the students. I guess it sort of makes since given OTMS probably don't get enough female socialization to have picked it up on their own from friends or family?
But it is a subtle way of indicating that this school is very much different from most schools in Japan.

Actually, this is depend on what kind of school. For example, hotel vocational high school even encourage their female student to put some make-up on.

Well... I have yet to see a school where students can change gender on the fly...

As far as I know, not all schools in Japan are draconian about the no-makeup rule. If it's not anything too flashy, I think the students can get away with it. Teachers can be lenient and look the other way if they can. In the context of the manga, wearing makeup is essential to a girl's life, so it's not too strange that a teacher (I think she's also a researcher), entices these special students to wear makeup. It's not like they were wearing flashy makeup, either.

Of course, I wasn't trying to generalize about Japan in general. It's something I hate seeing in forums/discouse, in fact. It really does come down to both the school and even the teacher/homeroom in specific. But it is still a nice shorthand in a manga for "this school is a bit unusual".
... I mean yeah, besides for obvious reasons.
