I can imagine why, but there's two points:
1. They're essentially globally curated content, as in the current top chapters on the website, manga with currently airing anime adaptations in Features, and so on. They're not meant to be user-filtered in the first place, it's stuff we want to be visible.
2. The technical reason is that in order to avoid melting down the servers, the top lists aren't created dynamically for every user on each refresh but separately generated globally once every hour (iirc). Naturally, that means that no user's exclusion lists are considered.
At best, the top lists could be made to visually hide manga with user-excluded tags, but that would mean the lists would be partially empty, not a full 10 manga/chapters each.
