Ruruna doesn't actually have any special power that lets her order them around.
Wakana and Miyako just willingly follow her orders because they're smitten with her and they're perverts.
Yura is into Wakana instead of Ruruna. She's only sticking around as a means to stay with Wakana.

nah she does, we see in chapter 8 Yura immediately goes down under the stay command and is clearly freaking out about it.
im thinking ruruna just didn’t put any power into these orders and relied more on her wanting to serve her like the other two.

"stay" is a much simpler command with less moving parts and interpretability to it. her power to command doesn't seem to be strong enough that, if you have to think her commands through and make decisions to follow it, you still have to do what she says.

Even with (almost lethal) toy gun, Yura also found herself unable to pull the trigger. So there’s also something with the command to not harm her.

Yura is actually intimidated when Ruruna looks like she will be giving a command. At least until she found out it’s about mating again.

No she does, the prose version makes it more explicit that Yura is reacting to some sort of compulsion when Ruruna makes these orders. Its just also very clear than they follow the orders in whatever way makes sense to them and that they will refuse some orders flat-out if they're sufficiently repulsed by the idea. (Yura has made it clear that she is extremely offended at the idea of "mating" with Wakana, at least when told to by someone else.)
