The end of the first chapter Protag says: "Kyou, we should talk about your living situation" during dinner. Start of second chapter, he makes his decision while they're cleaning up after dinner. This implies that he did in fact, ask questions. Even before that, they implied a conversation happened with the Protag's narration summarizing it and scolding her for not contacting him sooner.
Nothing actual implied that she "ghosted" him. In the absence of information, y'all made up your own narrative that painted her in a bad light. I've been assuming they just broke up this whole time
Adopted or not, the girl is still her daughter. The circumstances of her birth don't really matter, as their relationship is "child and guardian"
