Even after many rereads, of the LN and manga, I don't know why Ferdinand cares about erasing evidence. For one thing, the actually important witnesses (Toad and High Bishop) are still alive and well. For another, it's evidence of his enemies' crimes. Why erase it?
Too many witnesses statements can cloud the judgement, especially since attendants and consuming underlings are incentivized to lie to cover to their master. By simplifying the number of people involved to minimum, it's much easier to charge Toad & High Bishop and have them properly executed.
He doesn't care about this incident. The issue is that the high bishop attendants seen Myne come in with her parents during baptism.

By eliminating all evidence nobody will know of her origins. Someone claiming they heard from the Bishop isn't enough evidence because that can be dismissed as a misunderstanding on Bishop's part especially her magic power, intelligence and etiquette is way above everyone her age. But those attendents know not just that Myne is a commoner but also who her parents are is a big issue, especially since grey priests without a master can be bought or taken in by other blue priests. By erasing them, he erased all evidence of Myne being a commoner.

They're commoners. Their statements don't actually matter.
