My language also use multiple pronouns, each with different connotations attached so I totally get it. Too bad the nuance is completely lost in EN.

As far as I understand she went from Masculine > Tomboy > (leaning) Feminine

Effectively, you are correct. Gendered language in Japanese is more "gendered expectations of formality" wherein "Femininity is polite, masculinity is rough" and ore is super rough, boku is common amongst tomboys (in anime, obviously IRL it's less common. For more info, look up bokukko) and guys who want to be cool whilst still being sorta polite in a familiar setting (Think Persona 5 Akechi when you first see him), and watashi is pure polite. (Technically watashi is neutral since EVERYONE is expected to use it, but due to the spectrum of expectations, girls end up using it a lot more.)
