I totally agree. I love yuri but I'm somewhat taken out of it when it's played out like it's completely normal (like when all the characters are girls and they all happen to be gay, or they're in an all girls school where every single girl happens to be gay). Realistically, that's not how society reacts to it. Even if it is accepted, it's acknowledged and and shown to be a minority. I don't need there to be a struggle about it or w.e, but just the acknowledgement of it makes it feel much more real, so I easily get much more immersed in the story. Have you read Sasameki Koto? That one is a fkin' masterpiece.
