Disclaimer: cishet male who considers himself straight as an arrow*, so my perspective on the stories may be...uninformed normie
Welcome Back Alice is a raw look at gender identity and sexual identity, and touches on body dysphoria a bit but not in the ways the audience might expect. And while sex is an integral and fundamental part of the story (there is a transcendent visual metaphor for making love towards the end), I don't think it sexualizes/fetishizes the subject matter. Love it or hate it, the manga is worth reading as it's a deep enough dive into the subjects to earn a polarized response.
Until I Become Me is almost the complete opposite of Alice in that it's generally a kindhearted, optimistic look at the fantastic concept of genderswap. It's a bit outside of OP's request for expressly trans stories since the MC is a boy forced into the body of a girl and consequently learning to live with it, and the author has chosen to focus more on a (arguably) realistic exploration of gender identity and roles rather than physiology. With that said, the story has progressed to the point where MC is starting to go through puberty, so there may be a deeper look at the physiological aspect of sex/gender in upcoming chapters.
There's another ongoing series that I believe is based on a real life trans woman's journey into claiming her identity, starting off with a (terminal?) cancer diagnosis,
but I can't recall the name of the top of my head (edit: found it, it's
