There would always be Two Copies of MC, if MC went to past and lived to come to present.

And in Chapter 43, it was the 1 year later newly summoned MC who kills the cockatrice (technically it was killed by Gankichi).

But there is always ways to fix time shenanigans, without them possibly causing any timeline issues.
