The Gadget is going to be hardened against the EMP from adjacent initiations, out of necessity to prevent nuclear fratricide. Maybe if the warhead was a really primitive gun-type it might work, but you'd still have problems of accurately getting the warhead close enough, since you can't just fly a bomber there.

In the later chapter...I’d try to bombard the thing’s eyes with high-calibre APDSFS, see if you can get through to a brain. And hit the soft fleshy mouthparts with big HE shells when it goes to feed. A massive naval light-gas-gun would be worth looking into, assuming railguns aren’t feasible.
Good question. They will probably encounter a scenario like that. Minus the giant monsters, this manga does try to stay grounded somewhat in it approach to the scientific elements. The nations don't have super giant robots or some super macguffin to effortlessly defeat the kaijus.
