My bet is that the story is like

Eternal Sunshine of the Spotless Mind (movie), when the MC got dumped by a girl who had her memories erased and become a different person.

I hope that the Kujirai that disappeared in Kudou's imagination in that panel means he's letting go of old Kujirai. I'd HATE to side with Hebinuma, but it's unfair to the current Kujirai to be ignored or looked at as her old self just because Kudou is still in love with the old Kujirai.

I agree that Kujirai deserves better treatment, but I think it's unfair to demand Kudou forget Kujirai-B and fall in love with Kujirai-A without being allowed to mourn the loss of Kujirai-B openly. If Kujirai-A really is some kind of clone with a different personality, then Kujirai-B is effectively dead for all we know and A has replaced her in her life. No one around them acknowledges there was ever any change, and Kudou alone seems to be grappling with the difference.
If she's lost her memory and this is just someone's personality growing the way people naturally do, then yeah, let go of your nostalgia dude. But if Kujirai-A is a different person than Kujirai-B...If my fiance died, and then 4 years later someone who looked just like them, but wasn't them, showed up and resumed their life and expected me to love them as if they were my fiance, I'd be upset to say the least.
Not yet. Not now, I'm enjoying this drawn out pace too much. But eventually I do want to see Kudou and Kujirai confront the existence of Kujirai-B before starting a relationship.

I think it has something to do with the cities. We saw an extended view a ways back, can't remember the chapter, where the neighboring areas all looked the same. I think the idea is that it's a model where there are the exact same elements placed to observe what happens across the board. However breaking the 'rules' could cause issues. I think something happened that caused her death, and I believe it had something to do with her relationship with Kudou.

I go with death because in the previous chapter the 'serpent' described her crows feet as something that have always existed, implying that she was created with them.
The same character goes on to state that he wants her to be alive, and to keep breathing.

Sort of odd to suggest those two lines if all that happened was that her memory was erased. It seems to me that an incident occurred that caused the observers to intervene.
Which could only be explained through breaking the rules, or if some horrible accident occurred.
To reinforce this being a lab sort of setting, I'd like to point out how they claim the city is 'unchanging', and how no one seems to ever leave, a manufactured environment.

I see your point. There's still lots of questions about Kujirai's (both A and B) existence that hasn't been answered yet. So I know that expecting Kudou to do anything reasonable with the current Kujirai is unreasonable. At the least, I just want their relationship to progress.

Unresolved questions:
-the Kowloon Walled City was demolished in 1994, but the story is set in the present day?
-what’s the deal with the Genetic Terra “new world” thing?
-why is everyone speaking Japanese in Kowloon?

And here I thought he is looking at her properly as who she is now. He's still obsessed with her shadow. No one is expecting Kudou to forget her and move on, but what he has been doing is really unfair to Kujirai.
