I don't think that's the case, rather in this timeline the city is never demolished in the first place

I also don't think it's an amnesia, because if so he's not going to remember his past memory of her (the B version of her), and I suspect even he knows that she's a clone

My takes would be that the clones are a giant experiment by the medical company, and was offered by the CEO to him along the lines of "I'm sorry that she's dead because of me (somehow), but I can resurrect her for free, but please hush hush about it" or something, which is why the real estate boss doesn't seems to know that she's a clone

Which also answer his distrust with the medical company CEO and how somehow the bartender is also cloned (the real bartender and Kojiro died in the bar, implied by the bar being destroyed in the flashback some chapters ago)

This is a little complicated (even to me) but just listen to this reasoning of mine.
I think in the future there was some kind of catastrophic event that killed hundreds.
Let's say some random private company said they could fix it. But not only that, imagine them fixing everything so well they even could maintain the previous status quo.
No government would approve something without an experiment, so they rebuild just the city we see here.
I think the guy has been hating this idea of just replacing people all willy-nilly. That's why he grasp to the same things over and over, because those are the only real things, everything else is a generic copy of what it was (for example, he might have loved the original lemon chicken, but the one he eats now - even if it is the same- makes him reject it). He hates the very thought of letting some machine created product to recreate the essence of the original. In other words, he hates to love her, he hates her artificial wrinkles without personal history, the instant recreation of a world that build itself by suffering and joy.
So I think that the big thing above them is monitoring the test subjects and how they adapt to their lives as replacements of the originals.
As I can see, it works well, nobody ask any questions, everything is as it was. A city of generic people.

These are very good theories and are damn feasible. The only things left to answer are the How, When, and Why?

I don't think they're "clones" anymore, more like... different timelines/world lines merging and splitting? Apparently there's more than one "Kowloon" where more than one "Mr Bartender", and "Kujirai" exist. Maybe even another "Kudou", and they all look "similar" to each other and share memories up to some point, but only the "main" version is real and others are intruders from different worlds.

Wow, poor Kujirai has been really pushed to a breaking point! Kudou's "I hate you" was like a punch in the gut, even if I don't think it's really directed at her. And the waiter is acting like Kujirai is doing this on purpose, when she's the biggest victim of whatever is going on out of all of them.

But at least the cat's out of the bag, so I really want to know what's gonna happen next. Some things will probably get revealed, but honestly I doubt every mystery will be answered. The weird sci-fi things going on in the background is really just window dressing to support the big theme of the whole series: NOSTALGIA, remembering something/someone you loved in the past.

I really liked Kujirai completely refusing to put the glasses back on, feels like a defining moment. I also like the symbolism of Kudou running into dead end streets. He's being cornered, he's been very evasive for the whole series, not wanting to move on, but now he's run out of places to hide, and Kujirai confronted him head on.

And now there's a whole bunch of new questions. Is this really the same waiter? What does he mean with "this Kowloon"? Why is the snake guy so hung up on not eating/drinking anything? He was also very scared of germs, seems like he wants to touch this city as little as possible.
