They do happen in real life, but they are extremely rare, and are usually the result of a serious genetic defect with a mangled XY/XX chromosome. As a result, it's not a pretty picture, with some or even all of the working bits being deficient in some way.
In other words, even though it does happen IRL once in a while, it's not how we're meant to be put together, so it's usually not good in any real sense.
But in this setting... Looks like the higher beings have done something to make it work. Why for? Dunno. But I strongly suspect that this church doctrine Rio brought up isn't what the higher beings intended.
After a bit of research, I do understand the Y-chromosome is what determines a person to be a male and develop male characteristics, making it possessing dominant genes, while the genes in the X-chromosome is apparently responsible for some issues that could develop for males down the line, making them recessive genes. With that said, what Rio is doing here is not how she should be resolving her issues. She needs help, but not in the way she's forcing Kurono to be a part of. She does not want to fall into the same logic as that group resorted to 'be accepted', when they've only built up a worse reputation for themselves that the majority not only not want to deal with, but also want the law enforcement to arrest for numerous charges.
While I wouldn't mind a hermaphrodite with fully-functioning genitals (leaning more female, obviously) be a part of a harem, this was not the premise I want one to throw her pitch with to join.
