I think the older brother just wanted to get rid of him without staining the family name by having their father kill his youngest son who was well known for being a prodigy throughout the realm.

The father is retarded. The people like Van and know he is going to the church to get appraised, the staff like him and even the church people saw them enter the room, people would know he killed his son unless he can pull a body cleaning crew out of his robes and get rid of the evidence. Also the priests might be a little pissed about him soiling the room with blood, bile and other corpse stuff which they will never get out of the stone if not cleaned quickly.
He kills his son over something like that and he makes a lot of enemies close to home.
