It IS confusing and unclear.

Either she was home with her father's, took the phone there, and then visited Yuuichi (already living alone), OR Yuuichi lives with the father, Nayu with the mother, Nayu was visiting the father and took the phone, the father left (so Yuuichi lives alone), and Nayu went back home.

I consider the latter more likely as Nayu is either 3rd year MS or 1st year HS (she calls him "Nii-san").

Why upset about liking the only non-abusive sister of the bunch. Miku improves early on and is a valid choice, but the other three are AHs to the MC throughout the plot.
