Theres a theory that Donovan had his brain messed with in some way (which would explain the bolts on his head), I think there's a connection between this and that. My theory is Donovan had his brain altered in some way, which drastically changed his personality, I'm assuming he doesn't speak to Melinda about his work, so she had no idea what was going on. This change in her husband distressed her, since it was during war times all sorts of conspiracies were swirling about, and this was the one that happened to make the most sense in her war torn traumatized brain.

Prediction: continuing from the theory that Donovan is a telepath like Anya (especially from the Desmond family dinner chapter), my guess is that Melinda has realized he can read her and their children's minds, and being an occult fanatic she came to the conclusion that him being an alien is the only logical explanantion for it.
So hopefully this leads to Loid acknowledging Donovan's telepathy as an improbable but worthy to be investigated issue. And from there we go into the wartime experimentation and Anya's past. Of course, at some point we'll have Damian realize Anya can actually read minds just like she candidly told him at the ball party.
