"Always finish what you start"

This saying really fits the situation, because who knows what the guy could do if the MC let it go like that, and he could also be the reason for the sudden stampede, considering the timing.

Besides, the MC could finish the mushroom guy prior to the stampede, but nope, he's clearly just toying with him, and now he's facing the consequences of his stupidity, which is a typical trait of manga MCs nowadays...
From a readers perspective...I'd think it being obvious why the stampede...

It's obviously due to the dumped magic concentrate. We're talking about salmon's that evolved. Salmons, that live in rivers, which was being filled with buttload of magic particles. Particles that just last chapter were said to turn even plants into monsters if there's too much of them.

Why they appeared here at this timing? Simple. Plot convenience to stop the main character from catching this bastard. In other words, bad writing. There is no way that those fish would attack this wasteland before attacking the places near the capital first. And if they did, the camp would have been contacted through communication crystals (remember they have the war hero general there!).

Yeah, some people don't really read the manga content before commenting their theories. On the chapter where they found that concentrated magic liquid, someone commented that they are guessing that the liquid was pure water the MC made and implying that the issue with dumping it is that they are wasting it.

But the reason the salmon didn't attack near the capital is that the armored salmon were never near the capital in the first place. There are hardly any monsters there. The concentrated magic flowed downstream to where the armored salmon were, the wasteland. There might have been a few random normal fish that mutated along the way, but it wasn't immediately noticable like a flock of flying fish monsters. And it would be written off as some monsters making their way upstream rather than something in the water mutating them, at least at first.

Is this the choice that will change the future? Whether to go after Rihalzam or not? What is the correct choice?

The correct choice is to do your job, and let other people do theirs. Arresting mad alchemists is not an alchemist's job - in fact, they are prohibited from fighting each other, and for a good reason.
The only reason it becomes a problem, is due to a factor MC could not predict. But fighting that factor is not an alchemist's job either.
