The odd thing to me is that it looks like all the tools to solve the mana shortage are already present in that world.

Just scale up agriculture to match the industrial level of society and shuffle people around mana scarce environments. It'll cause a lot of upheaval, but it's hard to be worse than systematic murder and kidnapping

Communal responsibility is indeed barbaric; except when community is used as a shield to dodge accountability.
What would the equivalent of "deporting the elves" be? Strip them of magic and "revoke their citizenship status"?

As Vigil in Mass Effect said about the Reapers:
