From what I remember, it's because he grew up as basically a crack baby, just horribly disfigured by malnutrition from lack of magic in the air. Earth was a very hostile environment for him.

Because MC look in Earth term is Average/Mediocre.
While his parent and sister is like a model or Idols.

And since "bug" made her world to have a high standard of beautiful looks, everyone below good looking a.k.a Average is just looks like beast for them.
Like MC, that's why other than the Demi human, any hyuman of that planet will keep looking at MC as Ugly
(Except those that doesn't care about it, like Rembrant family and mc student)

It's interesting when Makoto analyzed Lime's emotions at the time he found about hyuman being experimented on, Makoto empathize with Lime's frustration of his shortcoming, rather than with Lime's disgusts of the experimentations. It hints Makoto's disregard of hyuman (especially after the stunt pulled the hyuman adventurers that came into Asora), and maybe his not quite human morals.

I don't remember his appearance being discussed in the manga beyond what you've stated. He's average by Japanese standards while his family members are super models. Given that Makoto was destined to be the family's sacrifice to Tsukiyomi and that he got most of Tsuiyomi's power it all evens out.

Edit - It's actually addressed in the latter chapter:

Karin thought that Makoto would be able to reach a normal state.

But she underestimated the body of a hyuman.

Makoto had been born with the body of a normal hyuman with no excelling traits.

Because of that, he doesn’t have the traces of the Divine Protection of the Goddess like the elder sister, or the strong body of the little sister that was given to her from the body of the mother having grown used to giving birth.

He is a child that was born with the body of the weak in a world where the strong live.

Even with that, he inherited the average looks of this world only, and Karin didn’t voice it out ever, but she thought the one who drew the shortest end of the stick from the 3 children was Makoto.

As I understand it, the beauty she sees is in Hyumans being her direct creations within her (very limited) sphere of influence. He's "tainted" because he was born elsewhere with a different soul (and under the aegis of other gods), and is thus "imperfect" and thus not considered one of her creations, which is what causes an automatic repugnance in Hyumans (as they are their Goddess' creation at heart).

Spoiler: Why Makoto didn't inherit his parent's beauty

That because beauty is a god blessing. When his big sister was born, his parents still praying for the goddess and were blessed by her.
When Makoto was born, the parents were in a phase where they stop praying the goddess and started to pray earth gods instead. Since they were in a middle of conversion, Makoto end up without any blessing from any god. That also why he was weak in his childhood.
When his little sis was born, the parent had finished their religious transition and the sis was blessed by a earth god.

And here comes one of the biggest pains in the ass in the series.

Maybe the beauty of all the hyumans is not entirely genetic. It could be partially the goddess's blessing (=the goddess not wanting to see ugly hyumans). On Earth, Makoto would obviously be born without the blessing and only be affected by the genetics.

As someone else explained the beauty is a blessing, that being said the goddess also has a genetic engineering program going on to also prevent any her blessing can't "beautify" from either being born, or have them scorned as demi-humans.

I have seen some other people thinking the same, but i think it is not going to happen. Makoto still believes he is weaker than Mitsurugi and co. If he does beat the living shit out of him, it would be because he didn't manage to avoid confrontation and went all out out of fear he was weaker than the opponent.
