In practical terms, if the family names start with the same sound the only difference from alphabetical order is the specific ordering; the kana table is effectively divided first by consonant and then by vowels attached to each consonant (with the first row/column being plain vowels, sorted a-i-u-e-o), and the unique end-consonant -n bringing up the rear (though no real full word starts with -n, since n- and m- are their own sets of characters).

Notably, since Mahiro's family name is right at the start of the syllabary, unless the names in the rest of the class are incredibly skewed, there's basically no way syllabic order would put her with Nayuta or Momiji, because their family names are Tenkawa and Hozuki respectively, and the consonant order for the kana table goes [vowel]-k-s-t-n-h-m-y-r-w.
