This is Japan, a nation where carrying a kitchen knife outside if it's out of its packaging or you're not a professional chef/cook is illegal. Only selling weapons and armor to licensed professionals does make sense.
Not to defend the clerk's attitude, but his refusal of service to someone not licensed does make some sense.

Really, that's Reito's fault for not considering that he's asking for something that normal, non-licensed people aren't supposed to be able to buy.

Though as this is clearly meant to be more of 'person daring to looking down on MC-sama will be punished' they wouldn't do the logical things and simply say "I'm sorry sir but store policy is to only sell to those with an adventuring licence." which is polite and professional with MC still needing to head to Tokyo.

Moreover, he's obviously the kind of person who enjoys letting things fester and bloat under the surface until they explode. So, instead of just having the situation corrected immediately and resulting in the dismissal of one employee on the spot, he'd rather make it a problem for the whole organisation on a much higher level. I suppose it does have the positive side of forcing the organisation to inspect its own protocols and perform reforms to avoid similar trouble in the future. Because he's such a big shot that nobody should ignore him. And he knows it, despite acting so humble all the time.

Kyoto-based and other very well-established stores in Japan that have literal centuries worth of business and clientele based on only allowing new clients if they've been referred by a known customer.
I know, I know, you're going to say that such a business model can't work because they're turning away money.

Their hundreds of years of being in business begs to differ.
I don't like it, but you have to argue against their proven results.

Sure, this clerk is there just to get slapped down by the MC later when Reito actually flexes his influence and money, but that's just because Reito just assumes that he should be treated special instead of needing to show proper ID that he is licensed to purchase weapons in a highly restrictive nation like Japan.
Like, did the weapon laws in Japan in this setting get lifted? Getting an Adventurer License seems pretty easy, and getting a license also seems to make getting a weapon, like a sword, very easy compared to how hard it is to get a license to carry around a sword in modern Japan, so perhaps the laws have been relaxed? Or are they only relaxed for Adventurers, and regular civilians are still restricted, like not even being able to buy mace spray unless you prove to the police you have a credible threat against your life?

First of all, a guy with a cripple girl, walk in weapon store, saying he is without license and want to buy weapons. It is normal the guy refuse selling anything.

Imagine it, a random adult guy bringing a teen cripple to a gunshop. There he buys several guns, enough to rob a bank, and say this is for cripple whom happens to be a STUDENT and she has no firearm license, and neither is the said adult.

Naturally shop will get suspicious, and have the right to refuse sale, out of safety concern.

Ok, then if it's store policy to sell to anyone regardless of if they have a license or not, barring a criminal record, then yeah, I do have to retract most of my statements about the weapon restrictions.

Though, it does seem kind of reckless and irresponsible as a store policy.
Like @OWMWO said, it would be like some random adult coming into a gunshop and asking to buy guns (specifically the best ones) without the waiting period or showing even a driver's license, let alone an actual firearm license.
It's not a shop full of tools that could be used as weapons, but actual weapons.
