I don't really get why people like Hebikawa. Feels like it originated somewhere else because very little in the manga would make you like her. Is it like an ironic thing that went out of control?
Many people think that she's the most interesting character, or even the only character that makes this manga stand out from so many boring high-school romance of average-looking MC and hot girl, and seems to me that for some of them their dislike of Kusunoki as "boring" or "Mary Sue" who is "undeservedly winning" leads them to cheering on snake to upset status quo.

Some people seem to think she's just misunderstood or something, it was most common in that chapter where she had that talk with MC and she said didn't plan to bully him and that she didn't even think much of that whole affair, and I've seen people seeing it as explanation that she was never a bully in the first place, and that MC made the trauma up in his head by fixating on her.
You'll always find some people who'll defend even the worst characters for some reason (like the teacher who drunk-raped the MC in "Hajirau Kimi ga Mitainda" - "I Want To See You Embarrassed", which was OK because she was hot and because MC blamed himself next morning instead of her). Maybe the real-life time that passed since first volumes makes people forget how awful she could be at the beginning, since she hasn't done anything particularly bad in quite long time.

And some people just like the character they found most appealing without caring about morality of fictional world. They like her design, or her sneaky hijinks, or think that her aggressive personality is fun, and they don't care much who is right or well-written, they go "snek chapter my beloved, hell yeah". It can be a little like a meme, like that "Snu snu" thing.

There's a saying here that goes something like, “The one who hits forgets; the one who gets hit never forgets.” So even though it was just another Thursday by Hebikawa standards, it was a life-changing experience for Keisuke.

And it also applies to the readers, just like you said. Since so much real-life time has passed since the first volumes, people have forgotten just how awful she was at the beginning.

I mean...Kusunoki was already winning? it was made abundantly clear early on that Keisuke has romantic feelings for Kusunoki.

Actually he stopped feeling disgusted when he saw her vulnerable and learned more about her fucked up home life, and that made him realize she's a kid that's as fragile as he or Kusunoki are, just one that happens to have a shitty personality, and not a scary villainess. She wasn't out to harm him specifically, but she's perfectly fine with harming him or others both back then and now, as long as it suits her goals or interest, and he knows that.

What she did to him was still awful, and he still treats her as someone potentially harmful, that's why he always says to her to not mess with Kusunoki because he doesn't trust that snake really wants to be a friend to her. It's just that now she's one of many people who can be real assholes sometime, just like her two minions, or all those jerks from his middle school who were no different from Hebikawa, except for pretending to be nice part.

hebikawa as a person and Hebikawa as a character within the narrative are two different things.

If people are incapable of differentiating that and make blanket statements about her being "terrible", and then harass and demean other readers who express their enjoyment of her character, then that's their shortcoming on display.
Not all people are saying they like Hebikawa as a character, whilst acknowledging she isn't a good person. There are a lot of people saying she's actually a good person, just misunderstood. Misunderstood to a degree perhaps, but she's still a shitty person until she actually changes a lot of how she operates on a base level personality. Anyone thinking she's a good person at heart are either manipulators themselves or are the gullible types who get taken advantage of all the time by manipulators.

That doesn't mean he was making things up about her, like you claimed, here he resolved to stop being afraid of her, and forces himself to not run away, but as you can see in the conversation that follows, he still says he hates her, and deservedly so - even she confirms she has a shitty personality, there is nothing made up about her being a duplicitous asshole.

But the first time he explicitly says he no longer feels grossed out is in chapter 36, when he's bringing her cake back, and we can also see him recalling the sad look on her face in chapter 33, which also suggests not being grossed out - and he realizes that he doesn't feel grossed by her when she's not "acting like her usual self" - she's being honest about having problems. He also seems to appreciate when she's thanking him, because she's also honest about that.

He started to really get over his trauma, not just trying to conquer his fear, when he saw her being honest about needing help and when she was acting genuinely thankful.

That he was the only one who cared about her calling him creepy middle school, because for her "it was Tuesday (M. Bison)". He's still uncomfortable with her and constantly looking away, he just doesn't want to lose to her and to fear of her, when she doesn't even care. But later on, in chapters after 33, he actually can look her in the eye.
