He thinks she's being sarcastic because she's speaking nicely in the Kyoto dialect. Supposedly that dialect is used a lot in a sarcastic way.

Yeah. The premise here is fundamentally untranslatable. For any of this to make sense the reader just has to pretend it's opposite day when they read her dialog to even understand what the problem with it is supposed to be. Nice art at least.
